It's faster to swap the harness than repin. You'd only be replacing the drivetrain harness as nothing inside needs to be changed.

Nope. I've been through it...I changed nothing inside until I went 5 speed.

It unplugs in a couple different places under the hood. There's connectors under the fuse box (they attach to it) and one on the D/S near the brake master cylinder IIRC.

Who said stuff inside had to change? If your tuner said that.. you need to look for a different tuner.
Personally.. I find tossing in a couple of pins is easier than swapping the harness, it's all the same end result
