Random misfire after topswap

Heres a quick rundown, within the first 100 miles of the topswap i never noticed the code, but checked during a trip and a random misfire had popped up. I set up torque app to read it and it said i was misfiring on 3 and 6, but the highest i saw was 20 times and it would jump around from misfiring to being fine. Well when i got back i switched the coil with a different one and the app said it was fine. Noticed today that it was misfiring again on 3 and 6, so i swapped the icm's. From there sometimes it would be 3 and 6 or 3 and 2. Every once in a while 2 would misfire or the like. Now i never noticed it sounding like it was misfiring, and the car never shook. So right now 3 and 6, and sometimes 3 and 4 are misfiring. Never much though, usually only blips of 2 or 4 for a couple of seconds. Anyone have any thoughts? The plugs seem fine, im only running 604's though. Thought it could be the injectors or plugs for them, but still unsure. Any help is appreciated! On a sidenote, the only SES codes i have other than EGR is a BBV "A" code.
 


Basically stock everything from the gtp. Other than that headers, 180 tstat, AL604's, new plug wires from napa. Pretty sure thats all.
 
I pulled and rechecked the order several times, but i have to put new plugs in tomorrow anyways. I put in one step colder plugs when i should have put in two or three step cooler. As long as im doing that what should i gap them at? I gapped the ones in now at .55.
 


I wouldnt trust torque app for misfires. I was chasing them for months cause the app said i had some but when i got the car tuned not a single misfire was showing on dhp. And after tune it still shows misfires.
 
I thought that too but I also checked with a snap on modis and still got a couple blips on 3 and 4. I forgot to mention that I havnt had an in car tune done yet. Hust running on a rough tune with gtp trans settings and richened mixtures I believe.
 
Not quite. GT pcm, with GTP trans settings, and richened up'ed fuel tables. Took the pcm to get loaded with new settings then put it in the car to get some miles on it, then this weekend go get an in car tune.
 


Well im stupid and just assumed that's what was needed. Gt settings with raised shift pressure, shift time, and raised shift points.

LOL Right now, in your case, boost = boom...

Don't drive the car until this weekend, then slowly drive it to your tuner... A baseline is to use your stock GT PCM and tune from there.
 
It is the stock gt pcm with some changes done to it to make it safe to drive without romping on it. I just drive like a grandpa, don't go into boost and i don't see any KR.
