Water in both floorboards

Have you considered expando- foam in a can? You know, like for houses? It fills voids and it's trimmable with a razor knife. It will give you a good backing for whatever you use for the next layer. Just don't get it on bare skin... DOES NOT come off !! until you grow more skin underneath it :(

That **** absorbs water which isn't good.

I thought about it but would rather not. Figure I can get some thin metal flashing or something and cut chunks out of it

Just saying, cuz I had a ford escort years ago that would flood drivers side floor because of rotton "A" pillar & hinge jamb. Filled that sucka with xfoam & smeared a layer of exterior acrylic caulk (with bare fingers, that's how I know it don't come off) and it was good to go...
 
Gonna give this a try and see how it does.

Well it seemed to work fine don't notice any pudding water, if I was thinking more I would have just got a butyl patch to put over it. I think we sell something like a tape for use with skylights that would probably work.
