PK III and Remote start...auto shut down grrr

I had a remote car starter install 8 years agon my 2000 GT. Lately when using the remote start, I would use the fob to unlock and then place the key in to run and press the brake pedal. It usually works fine, however, it now decides what to do next. It might work or shut the car down for 4 min.
The questions are this:

1. Are they that close together for it to be an install prob, and the remote is affecting the the Pass Key III; or

2. Just a coincidence and I have other problems
