I may be asking for secret information, but it is not to commit any crime. I have an 04 GTP comp G I purchased almost a year ago. The car has given me greif before with the "starting disabled due to theft system". Usually it has been as simple as removing the key and waiting a few seconds, and trying again. I've noticed (coincidentally?) that it happens more if I leave the windows down, sunroof open, trunk open, etc for an extended period of time. I know this is a common problem with these cars, but I cant find any information on how to bypass the chip system or where exactly it is located on an 04. The car did come with an aftermarket remote starter, which also seems to anger the car if I use both the factory and aftermarket fob. I would like to simply bypass the theft system. I am a knowledgeable apprentice electrician, but I do not want to start cutting wires without a diagram or video.

There are diagrams out there; however, this is ingrained into the vehicles BCM. You *can* get a bypass module for a remote starter. If I were you I would start by finding the remote start system and checking all of the wiring for errors. Also update the firmware on the remoter starter box it self.
 
It could be the BCM, mine was acting weird until I pulled the negative terminal for 24 hours and reseated the connectons on the BCM. Outside of that it might just be the ignition key sensor for the PK3 System. I can send you the FSM if you want to dig through it, PM me if you want to try looking through it for your issue.
 
Chances are that whoever installed the alarm just did a halfass job. Most of the time when these cars have an alarm installed with remote start the installer will just wrap a few turns of wire around the ignition switch and a few turns around the key and hides it in some electrical tape in the dash. This gives the vats system fits because it "sees" 2 keys at the same time. The pass key 3 system uses transponders that are built into the key itself and work exactly like the antitheft tags at stores where if an active tag gets near the transceiver near the door it will cause the alarm to sound. Basically when the key is turned the BCM sends out a signal from the ring around the switch that says "who's there" the key uses the energy to say "it's me, open up!". When there are 2 keys present the BCM asks "who's there?" The key responds "I am, open up!" And the one on the dash says "me too!". This causes issues and needs to be addressed by adding a relay to cut the loop when the remote start is not enabled or using a databus module to bypass the system.

I had a similar problem with my 06 base. It was my moms car before, and she had been having trouble for a few years. Also has an aftermarket remote installed, and would trigger the alarm anytime the fob was used (didn't have factory keyless). So I don't use the fobs, but after having to drive to my wife's work to reset it after the "starting disabled due to theft system" a few times, I went through the DIC and disabled the anti theft. It's been +/- 6 months and hasn't acted up again.

found a few cool(ish) tricks with the key in the door too without keyless. Nothing compared to what I can do with the key on my Jetta, but helpful none the less

another improperly installed remote start. There should be an arm and disarm output to the factory security system. Chances are they are not connected or depending on the system may have to use the lock/unlock outputs to drive the arm/disarm wires on the factory system.
