once you get the engine in the car, if its been sitting for a long time its super dry of oil.

so you do the oil change and filter, fill the filter with oil, then crank the engine a whole lot before adding fire to it. crank it with the plugs out so it spins faster too, crank for 15 to 20 seconds at a time, 10 times or until you see oil pressure. this will lube the engine, aka prime it.
 
Well In that case I wasn't But I drove the last motor right at 100 miles With no problems/Weird noises at all but when I got into it (Maybe 1/2 throttle 3/4 Boost) It spun the rod bearings as with the first motor
 
this is a shot in the dark but maybe since your doing a top swap the engine has alot of carbon deposit from running on 87 its whole life, these deposits could cause per-ignition wich is hard on your bearings, obviously people topswap all the time and it works fine but I thought I would mention this. Is there a possibility your bearings got rusted from sitting in water
