Engine chugging/ shifting hard.

Got home from work today, parked the car sat there for a bit and noticed that it sounded like the car was miss firing. So I reved the car a few times didnt do anything, took it for a drive and gunned it problem went away. Then tonight after driving for while I noticed on my way home the car was warmer than usual (over 210) and that it was shifting harder from 1st to 2nd.

Just replaced 90 degree elbows(heater hose fittings) new plugs and wires this weekend. Withing 3k miles I had the tranny flushed with new filter. Been using the same fuel since I bought it.
 
Also everything was working fine this morning on the way into work. Temp does go up and down while driving... starting to think theres still air in the system. Had to add some coolant today.
 
Yeah, burp the air bubble.. sometimes it can be a pain. That's the temp issue. Now for the running issue.

Newish plugs eh?...Ok, take a look at the back of the motor and ensure the 4 and 6 wires aren't touching the o2 sensor wiring. That'll flub things up in a heartbeat.
 
The one was touching moved it. Also when it was acting up and I was gunning it sitting at home I got a lot of exhaust smell in the car.... could that be a plugged converter?
 


I hope so. Cant afford more exhaust work right now. Trying to save for a new one fully bent with magnaflow mufflers.
 
Ya I ran it some more with the radiator cap off. Had to add coolant the next day. As for the tranny shifting hard not really sure why it was but it has stopped completely. Could it have been from the engine being hotter than ususal?
