Thumping brakes

My wife's commuter 06 GT gives a stranger sensation from the brakes after they get hot. Its feels similar to pulsation but its different. I'm more familiar with motorcyles. I've seen where there actual transfer of pad material. And that is what this feels like. I do not feel the pressure push back, its more like the rotor grabs more at a point in rotation and less (normal) in other. Going back to my experience with bikes, this occurs when the brakes are used hard and then rest for a period of time with pressure applied. Think running in the mountains then stopping at a long traffic light.

I replaced all the pads and rotors about 5000 miles ago with Delco pads and Parts Plus Rotors. I think I need to replace the rotors again but want to make sure Im not missing something else.
 


Might just pull the rotors off and clean them up with a wire wheel on both sides and see what you get. I would also check to be sure that the caliper bolts are well lubed so that one isn't sticking.
