Stuck cv axle

I put a reman trans in my 2000 bonneville and while I had it apart put new cv axles (advance auto parts)in. When I got it back together it was making a noise that I thought was the drivers side axle. When I tried to pull it out it was stuck. I tried to pry it with bar but still could'nt get it. I went to autozone and got a axle puller with a slide hammer. I thought this worked as the cv popped out a couple of inches, but it was still attached to the output shaft. I guess the output shaft came out of the diff. Can I pull the shaft completely out of the tranny in order to get the cv axle off. If not can I pop it back in the diff or could something be hurt.

the moderators will make it right. I dont see how the shaft is comming out with the half-shaft, unless its broken then the cv-axle is the least of your problems. just keep pulling it will come out.
