It should work just fine. The case has a bit extra meet on the back side for the bonny trans mount but otherwise will fit just fine and will also have the correct gear ratio. The cooler lines will be different as the 00 uses quick connect fittings and the 99 will have threaded lines but you may be able to use the 00 fittings in the 99 case, it is a hit and miss year to do that with so if it wont work you will have to use different cooler lines.
