security light

I have been trying to read around and see if anybody has the same issue but i havn't found anything. My problem is on my 02 gp gt. Last year i had a SES light on so i went to O'reillys to have it checked, well they told me they do not check them or reset them but they will let me use the scanner to do it myself. No big deal i thought, well i was unfamiliar with the reader they gave me, and i must have done something wrong because after i read the code, did not clear it i went to start my car and it died after a few seconds and wouldn't start after that. Never had one issue until i hooked that reader up so i assume that was the problem and not just coincidence or bad timing. Do not remember what i did to get it started again i know i unhooked the battery and re connected but not sure if that helped or not. But once i did get the car started the security light flashes now for 10 minutes and then goes out every time i start the car. Is there anything i can do to fix this?

I tried to do the relearn which was probably a waste of 30 minutes, but i tried anyway. Would changing the lock cylinder possible fix this or will i have the same issues with the new keys? And will the lock cylinder fix the key going into the off position without having to jam something under the steering wheel to get damn thing to work right. The key does not get stuck though as i can pull it out in any position and even start the car without the key in. Kind of nice int he winter when you want to leave your car running at the store or wherever but also want to lock the car. But anyway if the lock cylinder will fix it do i have to take the keys that are provided with the cylinder to the dealership and get atleast one of them programmed or can i do everything needed with the 30 minute relearn? Sorry if this has been posted before but i looked.

Thanks guys for taking the time and hopefully I can get this minor annoyance taking care of after a year or so.

Well depending on the type of scanner you used, possibly you couldve commanded the PCM/ignition system to security mode (but im not sure) but I also doubt that they let you use a Tech2 or some $10k SnapOn scanner. Not sure what set it off but it probably has something to do with ya chip on ya ignition key, Maybe it got damaged. There should be a section in ya car manual on this issue, I believe...

Hopefully someone else chimes in for you....
