I had the same trouble.

The Monsoon amp seems to be set up for a specific set of speakers. I tried tying the subs and the midrange together like you did - and the loss of volume was part of my dissatisfaction. Connecting two amp outputs together may be why.
 
More than likely the monsoon amp/stock speakers are a difference impedance than the kicker speaker, so they are receiving less power.

You're probably not going to like my solution.

I have a Pioneer head unit that I put in the car right after I got it a year and a half ago. I put Pioneer speakers all around this summer and was not real happy.

So... I put a Pioneer amp in several weeks ago. The only way I could be happier is if I had a subwoofer installed, but what I have now does have enough bass to let me wait for warmer weather to install the sub.

Here's the equipment list:

Pioneer AVIC-Z150BH

Audiovox Sirius/XM receiver

Pioneer GM-D8604 amplifier

Pioneer TS-A6975R speakers

Pioneer TS-A1685R speakers

Kicker 11DS35 speaker

That's not an all inclusive list. I also had to buy the adapters for the steering wheel controls, the serial bus, the iPod and the Android plus some other odds and ends installation goodies. All told, I have about $1,500 invested in sound equipment for my car. Other than the sub, I'm about done.

I didn't do this to enter SQ contests. I spend a lot of time in my car, and I like my music.
 
Yup the monsoon amp can only do so much personally I gutted the whole thing and would suggest you do the same if funds permit.

I kept the Monsoon amp and use it for the chimes. The side benefit is that I got to keep the dash speaker, which raises the front sound stage a bit. I also left the front door tweeters in the system.

I believe the Monsoon system is OK for most people who keep the OEM sound system intact. If you're going to upgrade any part of the OEM game, the amp will eventually have to go.

Sounded like crap when I tried to keep the dash speaker so that got removed as well and I didn't want annoying door chimes. So much happier without all that. I know for some it's good enough but the moment you start upgrading anything with that monsoon it tends to make every thing else you haven't upgraded sound bad.
