PCM relearn problems

On my02 GTP, I ZZP flash it back to stock. I have tried their directions twice with no luck. The car has a Compustar remote start, with a bypass module. The car will start with the remote start though. My next move is to remove the remote start and try the relearn,but is there any thing I should try first?
 


You have to fiddle with the remote start a bit.. the passkey box wants to relearn the keys most likely, and it doesnt really know how to with the remote start installed.
 
Soul that cause the security light to stay off? If flashes a couple times and then goes out with in five seconds of the key being in the ignition.
