I have some issues after Top Swap NEED INPUT

Well I have some electrical issues, car runs good and all but here is the thing that really confusing me. When I did the Swap I changed the engine harness as well to make things easier and it did, but for the past week been having problems with some electrical inside the car I think. Factory gauges and work fine but the Trac light comes on monentarly then shuts off, when this happens my interceptors shut down as well and don't restart. Sometimes my HID's are even affected by this as I thinking there is not enough voltage or amperage to supply this setup. If anybody has some good input on this please help me out here would like to get this solved before I get it tuned next week.
 


Car not running alternator put out about 12.5 and with it running over 14, and all grounds are hooked up. Spent some time today checking a few things and figured there was one ground source that I should of really cleaned up due to a little rust that was on the S/C Idler arm bracket. But so far no issues from driving from my parents house to my apartment, will have to monitor for a few days and see.
