Changing Turbo setup Converter from 3250 to Stock GT?

Andrew Schnicke is the one going to be building my trans for my 99 GTP turbo, he said he uses Stock GT converters in most setups, Would that mess with my setup being i had a 3250, Or what differences would there be?
