Anti Theft/Staerter Issue

Hey all -

So, swapped out my trans and all the connections are good (mechanical, and electrical). However, I can't get the starter to click over with the ignition. Does this have anything to do with the anti-theft system? I'm curious as to whether or not I have to have the car re-learn the chip in the key.

Any thoughts??
