Yeah, as we've chatted a little. The potential issues can be bad wiring from teh pcm to the transmission, then possible bad wiring inside the transmission, a failed ISS sensor or a ISS reluctor torn from the drive gear. The last being the least likely unless your name is BillBoost Master of Destroyed Reluctor Wheels.

The wiring inside the trans and the sensor can be tested with a multimeter set to ohms. As can all the other soleniods.
Page 6 http://www.transtec.com/tech_insert/IS-4T65E-5.pdf shows us the ohm readings we should expect when testing. To test you use the two pins that go to each sensor. For example the ISS sensor is run from pins S and V. If the readings are close to the table, then likely the wiring harness or sensor/soleniod is bad.
