It starts sputtering when the supercharger starts to whine and the engine light flashes suggesting a engine misfire. But that's what I don't understand all that is new

Was old motor compression checked? Might want to check new motor also. Parts stores rent sell for $25.

So you had a misfire, and bought a whole new engine? That's way overkill.

When the Service Engine Soon light flashes, that indicates a misfire. Misfires aren't caused by Spark only (Spark Plugs, Plug Wires, Coil Packs, ICM), it can also be fuel related. Scan the code and see which cylinder is misfiring, then try swapping injectors and see if the misfire follows.

Anyways, trying doing what I stated.

Misfires can be causes by Spark or a Fuel related issue.

Ya they done a compression check on the old engine and the number 3 wouldn't hold pressure. The sputtering existed before the new engine.but all the plugs wires coil packs and module the coil packs sit on.

You arent helping us here, you wouldnt walk into a shop and say "hey, my car don't run. Can you fix??? Here are the keys and call me later, thank brah "

We need to know other things too.

What brand plugs, what gap. What kind of fuel you run. New factory coils and ignition control module?

Why hasnt this shop even done testing yet. Why arent they looking on the scanner to figure out if you have an injector dying off, or if you have a voltage issue. They should be swappng plugs around, moving injectors around, moving wires around. Pulling ack the harness to figure out if something is wrong here.

My last ditch effort would be to replace the PCM.

Everything I put on is good just looking for suggestions on what else it could be.theres not much left to change..I just don't wanna spend 300 on a part and it keep doing it..and I'm afraid if I drive it I'm gonna end up with another hole 8n the piston

start testing injector wires to make sure the injectors are firing, #3 would be where id start.

exactly what code are you getting?
