Does anyone know what the tube inside the intake is for.. it's clipped to the old gasket and not the new one..

It's purpose is to bring the oil vapor from the PCV (at the passenger end of the manifold) into the middle of the LIM so it doesn't deposit it all in one area. Doesn't really do much beyond sit there and is clipped onto the gasket.
Some people keep them, some toss them out. I've done both and didn't notice a difference either way.
I didn't re-install mine. I haven't seen any negative effects, it's been about 8 months.
Same.
I just threw mine out.
You can also cut the runners that slide out of the upper manifold in half and glue them back together for a homemade HV3 Insert that ZZP sells for over $200~.
Would the glue hold up in the heat? I know that the air intake would technically cool it off
