So I know this isn't exactly a transmission issue, but it's close.
I decided to under take replacing my wheel bearing myself the other day with a few friends, a chilling manual and google. Well we got down to the wheel bearing itself and we cannot separate it from the cv shaft. We tried a few taps with a hammer, a puller, and heat. None of which have been able to separate it.
Has anyone ran into this sort of issue ever? If so what's the best way to get it to seperate?

Remove the nut on the cv shaft (32mm or 35mm, I forget) then put nut on the cv shaft end, just a few threads and give it a couple hard whacks. Big hammer helps.

spray the **** out of it with wd40 too... then put the nut on it and hit it... or you can do what i do at work... take my snap on air hammer... put the punch bit on and blast the thing loose. just make sure you stay in the middle of the axle and not distort the threads

We tried leaving the nut on and blasting it with a 15lb sledge after it wouldn't come loose.
It's almost like someone welded it on. We tried the sledge then tried the 3 jaw pulled and neither can get it to budge at all.

PB Blaster, let it soak in, repeat x times

We used 2 cans of PB blaster and 2 days worth or soak and beat. I hit it this morning with an air hammer and it still won't budge. I'm afraid that I'm gonna have to figure out a way to cut it off.
It's been since Tuesday and I've beat on it every day with no results at all.

you need to get the nut off the axle first. use a breaker bar and a 4 foot pipe.
if you have stock front brakes, put the spare tire on, then drop it back on the ground, then take the nut off. this will keep everything from spinning on you.

The axle nut has been off since we started.
We tried using a few different pullers and none of them did any good at all. Still hasn't budged.

so the axle shaft is frozen inside the hub?
we had another member with the same problem. not sure how he dealt with it. there was talk of taking the steering knuckle off and popping the axle for the trans to work on it on a bench. either cut it off, and then get a new axle, and new hub.

It's frozen in the hub yes.
Is there a easy way to get the ball joint nut? Since its tucked up under the shaft so I can't get a socket on there.
The other bolts I can all get to easily.

A regular wrench.
Like a open end and box end wrench.

turning the knuckle makes its easier to get to the ball joint nut, iirc its a 18mm.

Ok it's all off. Now to take it to the shop and cut the bish apart.

Well car is back together. Now on to the next problem. When I accelerate the car shakes violently. ONLY when I accelerate though.
Tires have been swapped to see if it was a tire issue, but since it was only during acceleration we ruled that out.

Are you sure you shoved the threaded shaft end all the way. There should only be about a finger space between the boot and trans or diff case

Well replaced the other cv shaft and it still does the exact same thing. I accelerate and it shakes violently. Checked again to make sure the shafts were in all the way and they are.

Ok, there's a few things that can cause vibration. Did you check you engine mount, and tranny mount too for that matter? Hit any potholes lately? Check Ball joints? Just curious...
