I'm grabbing a trans from a 98 NA Regal. I know the final drive as-is is 3.05:1 What will it be if I replace the differential with my stock HD one? 3.29:1?

You are correct. By replacing with your HD diff you will have a 3.29 fdr. With grand prix's it's easy, you either have 2.93 or 3.29 based on the sprockets on the drive chain. With regals and impala's they have the same 1:1 ratio sprockets as grand prix gt's but they use a diff with a different size sun and planetary gears to get 3.05

Take everything related to the final drive, including the output shaft. The 97s are different than 98+.

97's have a c-clip that actually holds the diff in place. Not sure it that makes the output shaft different.

There are two types of clips, one that requires the diff be popped off the output shaft like an axle out of the tranny (98-08), and a c-clip that must be removed first to pull the diff off the output shaft (97)

He means if you're getting the HD diff make sure it comes with a sun gear because Its a different size then the one you have.

I'm not getting another one. I'm re-using my stock one. Will that be an issue?

No. I was saying that you need to use the 3.29 sun gear, not the regals 3.05 sun gear, that is all lol
